Daar werd hij pastoor, maar moest na jaren vluchten, omdat hij werd gezocht door de Utrechtse politie. Uit een nieuwjaarsbrief die hij eind [[1743]] schreef aan [[Hollandse Missie#Aartspriesters en andere functionarissen|aartspriester]] Ram van Utrecht in Schalkwijk blijkt de reden van zijn vlucht. Boeren in de omgeving die illegaal hadden geslacht, hadden zich tegenover de politie beroepen op pastoor Janssen. Deze zou gezegd hebben dat zij dit zonder zonde konden doen. Na zijn vlucht was Janssen ingetrokken bij zijn ouders in 's-Heerenberg, waar hij zich al die tijd had opgehouden.<br /> <br /> Aartspriester Ram schreef na deze brief een aanbeveling aan zijn collega van [[Hollandse Missie#Het aartspriesterdom Kleef-Bergh|het aartspriesterdom Kleef-Bergh]] om Janssen te benoemen tot pastoor van 's-Heerenberg. Daar werd hij op 27 februari [[1744]] benoemd als opvolger van pastoor Goossens.
